So should we program obsidian? And should we do it by putting energy into it? Can we use both miniature sun and water to clean it?
Crystals have their own continuous energy, you don't need to put any into it. You can program it if you want, but I don't feel the need to. I've been using it for years.
Most crystals, just cold water running over it will clean it quicker, and white or white-gold light if it's really dirty.

I have read on the forums that crystals are useless unless they are charged with energy. So how can it affect us even though we put it on unknowingly? What are the effects of wearing gold?
People who are not spiritually open, sensitive, and very blocked in the material lower consciousness levels, won't be affected in a very direct way, but there will be a particular, even if small, influence that will produce good or bad implications. The acknowledgment of an item matters in this and there are ranging levels.
Everything of this kind has a specific geometry, resonance, and frequency. Some geometries can be positive, but if they are existent in an environment that is conflictual with that said geometry it will clash.
The proper use of crystals and rocks is to "breathe life to them", meaning to infuse and give life to the geometry within. Activated, in itself they form a specific yantra, which is a "spiritual device". In the same way, a computer exist and is one of hardware and software, yantras are spiritual devices as well, and they contain geometry by the frequency they emit and are. Geometry, in a dimensional approach, is a labyrinth of sound, and these are forces of energy that create a "matrix" of energy—the matrix as in the mathematical description.
All rocks and crystals are closer to certain materialized frequencies and by their implicit complexity, some are active and some are inactive. Looking at the planetary rulerships of gemstones and metals, you can understand the properties and the dynamics of each. One would not want to be in the presence every day of the gemstone of Pluto for example, even if inactive.
You can connect the Ruby with a Sun Square, or actually filter your Solar workings by a specific stone, or rock, in very purposeful workings. Think that Ruby, in this example, is the perfect node for the Matrix of the Sun energies, and thus can be used as a catalyst, regulator, bank, laser manifestation etc.
More than this, you can create mini Temples, like in a shed if you are free and able to do so, in patterns and geometrical matrices of the specific planet energies. Within this containment, you can use these specific gemstones to produce workings.

So how can we include these crystals when casting a spell or a square? For example, if I wear an Emerald jewelery while making a Venus square, does it have any positive effect on the square? Or can I have a positive effect if I wear gold and ruby jewelry while doing sun square?
You have to incorporate it in the working, such as focusing on the crystal while vibrating and visualizing your desires inside that crystal at the programming. Your intent here is very important. You can also intend for a crystal to "filter" your vibrations, as a lens, and your vibrations as rays upon a specific purpose.
